I'm using SS2006 but have the same problem with SS6R3. The attached schema validates with:

Validating Model.xsd...
file:///SDM_1.5_Models/Model.xsd:4,22: Duplicate element decl in the same scope: RuntimeComponent

But if I change line 4 from
<xsd:element name="DSReference" substitutionGroup="RuntimeComponent">
to
<xsd:element name="DSReference">
this goes away.

I need the substitution group to have a variable content container.

Please advice.

The problem is that DSReference is used as a global element (in line 64)
conflicts with the sequence in the complexType used at line 15. Your
schema has two uses of the same component in the same namespace but with
differing definitions.

In order to catch these sorts of problems, a useful tool is the IBM
Schema Quality Checker. See http://www.stylusstudio.com/sqc.html
