It seems like the xml2xml mapper cannot properly read an .xsd file with duplicate element names? When I validate the .xsd it comes up ok.

Yes, that's a known limitation of the current version. We are working to
address it.

This is a very hard limitation. It should be solved asap because there are lots of XML structures with this "feature"

It is fixed in the 4.0 code base, and 4.0 beta will be out on 3/15.
We are not sure if/when we will back-port the change to 3.1
