I need to know if there is any way to give defined folder for the source and destination and in a particular given time if it can take the files from the source folder and convert it to the XML format and place the output in the destination folder.

There isn't any "automatic" way to do that; you can do that yourself creating a batch program and taking advantage of StylusXql.exe; or you can do XQuery > Create Java code and then modify it to loop over a directory's content.
