In the XML Compare (Tool Show Differences In), provide an option to compare only element/attribute names (i.e. do not compare the values of the data). Sometimes I need to compare a new "bad" xml against an older xml that I know works. It's usually an element missing or something like that which causes deserialization problems or a "null reference" down the road.
Also, I'm not sure how you match namespaces, i.e. whether a p2: and a p3: will match if the p2: and p3: are defined as the same namespace.

If you don't need to compare text nodes un-check "Compare text node" in the toolbar.

The toolbar toggle "Compare namespace using URI" is what you are looking for.
