Stylus is adding "a:" and "b:" to the node mappings which results in the new XSLT not beeing correct. If I open the XSLT in notepad and remove the "a:"s and "b:"s it works fine. Is there a way to make Stylus not adding the "a:"s and "b:s"?

Hi Bruno,
mapper adds the namespace prefixes whenever they are needed to make the correct XPath expressions; in this case, the XSDs used to define the source and target trees are defining the element names as being in those namespaces. Could you attach the XSLT and XSDs used, so that we can double check if this is indeed correct?
