My desire is to compare two docs with 90% equal information and merge only the different info. I do not know how to accomplish this with XSL or a diff (I am just above novice level).
How could i use Stylus Studio to take File 1 and File 2 and combine them to produce File 3?

If this is a one-time thing, you can do it with
the Tools|XML Diff option.
If this is an ongoing thing, it's a bit harder. You have to
determine exactly how you want them to merge, and exactly what
'identical' means, and what to do if the two subtrees are
identical at the top but have differing children.
Both XSLT and XQuery have doc() functions which let you open
secondary files and query them, so the tools are available to
you with either solution.
