I have a stylesheet that I've been editing in the mapper tool. When I
preview the results from it, it works fine. Now I want to execute it in
the debugger. I set a breakpoint on a line I know it's getting to and I
clicked the Debug button. My scenario is configured with the Xalan-J
processor. After chugging for a few seconds, the Preview pane shows up
with the results of the transformation. It never stopped at the
breakpoint.

Just to be on the safe side start the debugger with the F5 key.

If the XSLT instruction spans on multiple lines sometime XalanJ reports only the last part, try to set breakpoints on multiple locations.
