I'm assuming you did an upgrade to your pre-existing Professional 6.1 or 6.2 edition with Version 6 Release 3 using the same installation folder (even if by default the installer suggests a different one).
Professional edition version 6 release 3 does not include support for the Web Service Call Composer module anymore; that's now an exclusive feature of Enterprise Edition.
If you are interested in the Web Service Call Composer module, you should upgrade to Enterprise Edition; if you are not interested in that module and you would only remove the error message you receive at startup, you can delete <stylusinstall>\bin\plugin\wsedit.dll.

Delete <stylusinstall>\bin\plugin\wsedit.dll from where, exactly?
I'm running 2006 Pro, build 501e, and I'm having similar problems.
I get two pop-up errors everytime I launch SS:
"Unable to load plugin flat.dll (error 127)"
and
"Unable to load plugin wsedit.dll (error 127)"
Once the errors are acknowledged, SS opens and runs fine (so it's more a nuisance than an issue). I upgraded from 2005, overwriting the old install folder. I'm not interested in the Web Service Call Editor, and presumably the other plug-in reported. But I'm unable to find any config file that contains any reference to <stylusinstall> or wsedit.dll of any kind.

And the reason for those errors are the same as in the original posts. Stylus Studio 2006 XML Professional edition doesn't include Web Service Call Composer and Convert-to-XML support anymore - they are part of XML Enterprise edition now.
If you choose to install Stylus Studio 2006 XML Professional edition in the same folder of an older (6 release x) version (even if the default installation folder is different), you will receive this kind of warnings at startup.
To silence the warnings, you can delete wsedit.dll and flat.dll from your <Stylus Studio install dir>\bin\Plugins folder.
