Actually, Saxon outputs whatever you ask it to output. If there is a CR character present in the text node, then it will be output. If there isn't, then it won't. The XML parser will remove CR characters from your source document and stylesheet as part of the standard line ending normalization, so if you want them present in the output, you will have to reinstate them by hand.
