The way you add section numbers is a classic use of the design pattern I
call a "modified identity transformation":

<xsl:template match="*">
  <xsl:copy>
  <xsl:copy-of select="@*"/>
  <xsl:apply-templates/>
  </xsl:copy>
</xsl:template>

<xsl:template match="node-to-be-numbered">
  <xsl:copy>
  <xsl:copy-of select="@*"/>
  <xsl:attribute name="number"><xsl:number/></xsl:attribute>
  <xsl:apply-templates/>
  </xsl:copy>
</xsl:template>
