You made it hard for yourself by going 

   <xsl:for-each select="/CdList//*">

// here has flattened out the entire input tree and you are just
processing the leaves so you don't see where to add the grouping spans.

Instead do something like

<xsl:template match="/">
<span>
 <xsl:apply-template/>
</span>
</xsl:template>

<xsl:template match="Dir">
<span>
 <xsl:apply-template/>
</span>
</xsl:template>



<xsl:template match="File">
  <xsl:call-template name="print"/>
</xsl:template>
