Use the Saxon Builder class to build the tree structure, and pass it into the transformDocument() method to do the transformation, as often as you like. With Saxon 6.0, be aware of the rule that all documents participating in a transformation must be built using the same NamePool. Building the tree tends to be 30% - 50% of the total transformation time: check by using the -t option - so the saving may not be enough for you.
