I haven't used Cocoon for about 4 years, so I'm not up-to-date. But I
have the following observations:

I think XProc is designed for a subset of the Cocoon processing
environment. In paticular, I would imagine that someone might write, or
has already written, an XProc transformer for Cocoon, so you could run
an XProc pipeline within a Cocoon sitemap.

XProc has nothing to compare with Cocoon's Flowscript, which really
rocks.

Coccon ties you to Java. XProc doesn't. I imagine this is not a factor
for you.
