transformer.setoutputproperty
If you're using JAXP interfaces to Saxon, just call

  javax.xml.transform.Transformer.setOutputProperty(
	javax.xml.transform.OutputKeys.DOCTYPE_SYSTEM,
      yourDoctypeUriString);

before transforming.
