I am populating a target doc that has attributes which must appear with
empty strings. If these attributes are not there, the receiving
application will ignore the document.
Everytime I flip from XSLT Source to Mapper and then back, it removes all
of these attributes. Is there any way to stop this incredibly
frustrating behaviour?

What version of stylus are you using? You can check from help/about menu
item.
