In WYSIWYG mode, if I have added vbscript code as an xsl:comment, and then assign a function from that code to a button, the onclick___ code will either dissappear, or get >Close appended to the end of my funcion call (i'm guessing since the button text is close?), breaking the button. Why?

Bob, thanks for reporting this problem. We'll try to reproduce it and put in a fix, bit if you can send your files, that will help a lot.
