Creating multiple copy links in the mapper by right clicking the respective source element, dragging to the target element and selecting create copy link from the context menu does not adhere to the target schema structure. Instead links are created on top of each other in the sequence of establishment (2007 R2 Ent Build 894k).

I'm not sure I understand your point.
Copy links in both XQuery and XSLT mapper are what the name implies: verbatim copies of the source element and children to the target, with no changes at all. If that's not what you need, that means you need to specify some different logic to map that source element and its children to the target; which is out of the scope of the copy links.

Attached jpeg illustrates the situation. When the S_INP copy link is established first and then a copy link for S_FTX the source code shows the S_FTX copy-of a b o v e the S_INP copy-of construct. Thus the target schema is violated.
