it would be helpful if windows hidden by the pin button would stay in background/mouse over mode. For instance the output and processor output window are in foreground mode again after each stylesheet execution in Stylus Studio.

Kurt,
as Preview (and in some cases Output) windows are the end result of a stylesheet or XQuery execution, it seems reasonable that the application forces them to be displayed upon execution; the visual feedback that processing has occurred would be very limited without the Preview window becoming visible, for example.
One way to address that would probably be to make the hidden docking window marker "flash" to show that new content is available, but not force itself visible to avoid undoing your pinning decisions; I'm adding this to our list of requested changes.

it may be more efficient to bring these preview/result windows to front upon stylesheet execution and hide them again upon any click or editing activity in the source or mapper window.
in addition the pinning preferences/settings should be made available/saved as Stylus Studio or project options.
