Whenever I open an XML file with Stylus Studio, unrecognized characters are replaced by question mark in a small black box. Any suggestions on how to turn this feature off?

If question marks are displayed, it means that the font selected to render the XML document cannot render some of the characters in the XML. Stylus Studio always tries to automatically select a font that is able to render all the characters contained in an XML document.

In your case, the behavior suggests that either the font in use is "lying" and pretending to be able to render characters that it can't (in this case, you can try manually changing font from Edit > Change Font), or there are no fonts installed on your machine that can render some of the characters contained in the XML document you are inspecting (in which case there isn't anything you can do, other than installing some more complete unicode font).

One font that may help in this case is Gentium. See
http://scripts.sil.org/cms/scripts/page.php?site_id=nrsi&item_id=Gentium

This is an OpenType font with extensive support for Unicode characters,
and you would be hard-pressed to find an XML document for which this
font does not contain the appropriate characters.
