I get this error message, the files exists at the locations

file://c:\Program Files\SonicSoftware\Stylus Studio\bin\Catalogs\www.w3.org\2001\03\xml.xsd:2,80: An exception occurred! Type:RuntimeException, Message:Could not open DTD file 'file://c:\Program Files\SonicSoftware\Stylus Studio\bin\Catalogs\www.w3.org\2001\03\XMLSchema.dtd'

This is an error inside Xerces; when it validates an XML document using an
XML Schema that loads a DTD file, it doesn't use the custom entity
resolver. So it uses the internal entity resolver that doesn't understand
the file:// prefix.
The problem will be fixed in the next update of Stylus; meanwhile, you can
work around it by either
- don't use catalogs
- edit the ..www.w3.org\2001\03\xml.xsd file replacing the DOCTYPE
..."XMLSchema.dtd" with a DOCTYPE ... "c:\Program
Files\SonicSoftware\Stylus
Studio\bin\Catalogs\www.w3.org\2001\03\XMLSchema.dtd"

I am surprised you have contemplated this suggestion
"do not use catalogs".

What else have you not tested?

I am surprised by your question (and your sarcasm).
Would you rather get a generic answer like "your report has been forwarded to the dev team" or get a workaround that can let you go on working on your project until we publish the update?

This was not "sarcasm", it was meant as a serious question,
that is 1 of the strong point of stylus studio is the catalogue
feature, especially for "compound documents".

The "what else has not been tested" is if there are any other
gotcha's the pls let us know.

The question would have been "serious" if it was about "what is being
tested": asking for "what has not been tested" is like asking how many
people in the world you don't know. You test the scenario you know or
imagine; up until now, we didn't test a scenario where validation is
performed on an XML document using an XML Schema from the catalog, and the
schema references a DTD using a relative name.
Regarding the "please let us know any gotcha" part: if we know there is a
problem in the software, we fix it; if we are not going to fix, we write it
in the release notes; in any other case, once we are informed that a
(reproducible) problem is in our software, we fix it and publish an update
on the web site (Stylus Studio will automatically inform you that one is
available) and add that scenario/XML/XSLT document to our test suite.

We are planning to release a 5.1 update (BL173k, containing this fix) in
two weeks from now. Your Stylus Studio application will let you know when
an update is available for download.
